Doubt is set in at St. Nicholas school in the Bronx, whilst America is ever changing seeing the nation give rights to its black citizens for the first time, St Nicholas opens its doors to its first black pupil as well as a new priest who thinks the school ought to be given a lot more friendly reputation than the current headmistress Sister Aloysius Beauvier (Meryl Streep) is portraying.

When a sister sees the father getting what she considers a little too close to one of the pupils, she informs the headmistress who, with no evidence intends to remove Father Flynn from the school and damage his reputation and name. The two face a battle of the wills and could destroy both the church and the school.
